Summary
Cowdenbeath finished sixth in the Second Division. They reached the fourth round of the Scottish Cup, the second round of the League Cup and were eliminated in the second round of the Challenge Cup.
Management
Cowdenbeath started season 2006–07 under the management of Mixu Paatelainen. On 21 October 2006, Paatelainen resigned to become manager of Finnish club Turun Palloseura. On 30 October, youth coach Brian Welsh was appointed as manager.
